Screen Overlay issue in Marshmallow 6.0.1 devices

in my code i haven't add anything like System_Alert_Window or floating items that will overlay on other apps screen but still at the runtime it detects screen overlay .. why ?
It happens only 6.0.1 devices .
Though i have given some permissions like Location, Read Phone State, Read Receive Send SMS .
Help.

I contacted Samsung re this problem. I was told to go to settings-applications to more bringing down apps that over cover other apps. Turn them all off and you can do any permissions you want. I turned back on Messenger and Turn off.
