Back up file structure

I have spent many years as a Microsoft Software engineer and working in Technical Support and Professional services.
I love my Android phone and tablet.
I have the Galaxy Note 4 and the Galaxy Tab S.
When I back up a windows box I back up even the folder/directory structure. Keeping the Desk Top and folders containing the sub folders or directories.
How can I do a back up on my Android Galaxy Note 4 or my Galaxy Tab S and NOT have to rebuild all of my folders containing my short cuts to my apps. i.e Folder Google containing all of my Google apps (Google Drive, Gmail, Google +, Chrome to Phone, Chromecast etc..).
Currently I have to rebuild all of my folders containing the short cuts after I do a Factory Reset.

This is the real hassle..

All your own data on sdcard0 and extSdCard you can copy to anywhere else as you do in Windows. Data and settings of apps are stored in /system and /data, according to Windows' /programs.
To save & restore these, use helium f.e.
